If najis water seeps into an internal organ is it necessary to wait for it to dry out or can we just wash the external opening of that organ and then offer prayer?

Yes, just washing the external part is enough.

Does lotion interfere with the taharat process after it has been applied?
Answer:
Lotion which makes a layer on the skin, prevents water from reaching the
skin then prevents Wuzu and Ghusl. If the lotion is very light and does not
make any layer on the skin, then it does not harm.

When washing something with kurr water that is made najis with urine is it important to see the water flow off? Or can we just keep spraying the area without caring?

Question:
the lower part of my leg was najis with urine and the upper part wasn’t but when washing with kurr water to make it pure I rubbed my hand from the upper part to the najis lower part, do I need to wash my hand and the upper part separately now since I would stop the water supply inbetween washings while my (najis) hand from touching the najis part would rest on the upper part?
Answer:
Touching Thar part while washing does not make it Najis.
